While Other M as an overall experience was pretty bad, there were parts that I did like.

That is one of the moments yes. A really good characterization though was the scene with Adam's little brother. While Samus didn't need a 'love interest', it definitely showed a lot about how she felt towards sacrificing people, and made a lot of sense in the context of Fusion-"Adam understood that some must live and some must die".

There are just moments that bounce around from, why on earth would Samus do that, to, this actually makes a lot of sense.

EVERYTHING about that was stupid. First Samus is about to shoot a Metroid, Adam shoots her in the back, making her suit turn off and leaving her exposed. Then he freezes the Metroid, but it turns out he didn't think they could even be frozen.

Then he says he's going to destroy Sector Zero, but it can only be detached from the inside, which is fucking stupid. Even then, the entire Bottle Ship is destroyed at the end, rendering his sacrifice entirely pointless. I didn't care, anyway, since he was a cunt.

Objectively the story was horribly presented. If you're trying to flesh out character who's never really had an established personality, having them endlessly monolog ABOUT HOW THEY FEEL is the worst way to do it. There's a whole squad of marines on the ship with Samus and she only has any meaningful interaction with one of them, and it sure as hell isn't Adam. The game tries to add so much weigh to Adam and Samus' relationship but we never actually see them interact in any meaningful way until right before Adam's death. Also Samus barely has any impact on the story, as most of the major plot points are resolved by other characters, and sometimes completely offscreen. The story was a mess told in the most uninteresting way possible, Sakamoto does not understand good storytelling. Calling it "objectively good" just makes you sound like a moron.

I was disappointed that they didn't actually fuse with their tech as Giger wanted but had no problems with them looking like the race humans want to evolve into.

The whole Pirate canon is stupid.

Mother Brain was originally part of the High Council, reprogrammed from Chozo Technology.

And Ridley was a Commander, but in others he's part of the High Council.

In Other M, they're just instinctual bugs.

Prime is the only one that has done them right. Ridley is a Commander. The High Council is behind the scenes. The Pirates are Science Obsessed and raid GF Ships, like pirates would do. They seem to have an intelligent understanding, but still follow a great command.

Metroid takes place in a sci-fi setting and is about a chick who was raised by aliens using power-armor to demolish whole planets and species. It doesn't make sense for Samus to be treated like a child by a bunch of random marines who serve as cannon fodder in other games.

Why wasn't Samus allowed to use her suit powers when she wanted in Other M? How is a Heat resistant feature going to harm any survivors?

Because Samus' portrayal in Other M conflicts with her actions in previous games. Characters are defined just as much by their actions as anything else, and the Samus' we see in Other M is hard to imagine as the same person who saved the galalxy by herself multiple times.
