Do the agents just introduce a clone that has the combined genetic traits of the parents and looks like them both in and out of the Matrix? WHY?

Well, the why is obvious. They have to maintain the illusion. I'm guessing that the infant is fake up until the point where the machines can introduce the embryos they grow into the Matrix. After that they probably flip a switch or "upgrade" the fake baby to the real one now plugged in.

I'd imagine they fairly closely control how often women get pregnant in the matrix to match their power requirements.
