Well I got into MLP at the start of last summer, just after S1 ended, so I watched that season a good 5 times through, whereas I watched S2 twice including when new episodes aired on TV.
Looking through the episode list in both seasons I would have to somewhat agree with you, but it seems to me that S1 pulled it off better. Though most of the general ideas in the episodes are age-old they were delivered in a fairly original manner, this seems to have been generally improved in S2 though with a good handful of episodes that were horribly unoriginal.

Surprise turning into Pinkie and Fluttershy gaining wings partially due to copyright was an accidental stroke of genius. I think it was Faust, or maybe one of the original story boarders who mentioned it, but it made group scenes better since FS can barely be flying off the ground, RD is way up top maybe doing something cool, and Pinkie Pie gained her maniacal hopping. Both RD and Pie flying around crazily above everyone might've been a bit much. Plus now Pinkie can stick her head down from the top of the screen and she doesn't have wings so it emphasizes she operates more on cartoon physics than the others, which was Lauren's original intent.
