There was a comic, about that, actually. SARA was stolen out of the Absolution, it got trashed, TOM tried to rescue her from the bastard that stole her, got trashed and dumped in some junkyard... room... thing, and got rebuilt by some dude whose face escapes me at the moment.

TOM 3 then kicks the ass of the kidnapper, gets SARA back, and gets that shiny new Absolution we saw him in during TOM 3's run.

His body was destroyed by a space pirate. His TOM 3 body was built by a race of aliens who were enslaved by said space pirate.

TOM 3 then proceeded to kick space pirate's ass.

Aliens then built the Absolution Mark II because the space pirate destroyed the original Absolution. They also created the new SARA onboard the Absolution Mark II.

I personally don't think he died at all. He's probably up in the Absolution, taking care of ship-side communications and whatnot.

The official explanation is probably just meddling from Stuart Snyder who wanted Toonami to look more "kid friendly" or something

Here's my theory.

TOM 4 is a proxy body. TOM 3 might have gotten so badly damaged, that repairs were taking a long-ass time. Since TOM wasn't one to just sit out on his job, he had a proxy body built with the help of two local residents of said planet.

From there, a makeshift command center was established where TOM could continue his duties, as well as oversee the progress of his main body's repairs.

Whev everything was said and done, TOM shut down the operation on that planet, and left for the Absolution. His proxy body's fate is probably best left up to one's own imagination.

Now, TOM and SARA cruise through the galaxy, watching... waiting for the day when their services will be needed once more.

Careful, I heard HAL9000 and his girlfriend SHODAN might be coming over later.

She liked Oblivion, but not as much. The level scaling system really messed with her, not in a good way. And when she went outside, the whole ship lit up from all the bloom. She gives it a 7, but I'd give it a 0 for all the light shows it caused.

It doesn't involve fiddling with her innards, it's like a temporary storage system that plugs into one of those ports she's got all along her mainframe. Though she'd probably get hip to what you're doing quicker than you can even slap one of those together with the ideal personality modifications, and from what I understand she has trouble accepting certain code forms, anyway.
