You need to SSH the torrented apps onto the iPod touch before syncing it to iTunes and installing them.

Come to think of it I think you're right, but if you don't properly upgrade jailbroken firmware, the newest firmware can prevent you from ever jailbreaking again (I read that somewhere). That's not to say you couldn't jailbreak that firmware OOTB, but if you upgrade to official firmware it can do something to your CFW that makes it impossible to put CFW back on ever again.

no the newest version of iTunes (8.2) was said to cause problems with your pc recognizing the device and the 3.0 leak changes the baseband. the regular firmware is always reversible.

if the apps are legitimate and free then you just drap them into itunes. If they are deb files you need to manually unpack them with ssh and terminal. if they are cracked you need a mobileinstallation patch.
