When Naruto uses clones, his chakra is divided evenly between his real body and all of the clones. It would make sense that the Kyuubi chakra inside him is also split in the same way.

So when the Kyuubi was all "have my chakra" he could only give Naruto the amount of chakra that was inside that particular clone. (Also, I don't think he gave him all of it anyway.)
