Sakurahouse/hostel/hotel. They offer low-priced shared housing, hotels and hostels catering specifically for foreigners. They have really good locations, too. One of their housing complexes is literally around the corner from a really famous night club (Ageha, I think?)

Shared 4 people would be the cheapest but you don't know who you'll get, but you'll meet people from all over staying there. I enjoyed staying there.

    here.
I also remembered I have a friend in Tokyo who has a giant apartment he rents out to people. You'll be stuck with probably 6 people, but from what I've heard it's great. He hosts movie nights, will take you out on the town to explore, pick you up from the subway, help you out, has group dinners, parties, etc. You have to share a big giant room, from what i've gathered, or you can pay extra to have a private room. He charged 2500 yen a night and you can bring a tent to sleep in in the room if you want extra privacy.

It is apparently HUMUNGOUS, hence why Ken has people stay with him and pay him modest rates to pay for his rent haha. It used to be 2000 yen/night but he upped the rate recently because of increasing costs.
I think I remember him mentioning it's like a kitchen, two bedrooms, one "open room", a living room and a work studio in the middle of Shibuya.
I've never stayed with him so I can't be 100% certain of that but that's what I've gathered.
