At some point in the character design, Nasu's primary character designer doodled a pic of girl in armour, and liked it so much he pleaded with Nasu to alter the gender of the main Servant character. Nasu was eventually convinced and scrapped the two protagonists, making Ayako into Shirou (protagonist) and Rin (magic using girl), and Saver into Saber ("King" Arthur) and Archer (Ayako/Rin's protector).

Most of the other characters stayed the same.

Even if the core ideal is the same, the way to approach things changes. Especially given the view people had in the Middle Ages of women (and hell, even nowadays, how many female politicians are there even in western countries as opposed to male ones?)

The approach was mentioned. Arturia was already being groomed as a knight and showed helluva talent. She pulled the sword from the stone and the rest became history. She was an unstoppable dynamo.

Shirou was a lucky bastard a lot of times, but also very much an idiot savant and far too observational in life/death situations--such that he learned from them. Coupled with training while constantly letting himself be used to someone's whims so long as it meant saving more lives. Mind you, his is one of the few abilities [Eye of Mind (True)] that can and will fuck over Saber's innate Instinct skill.

Her cold and calculated approach to her kingdom, subjects, and knights was her path to her ideal. Again, irrelevant to gender when you consider Kiritsugu did the same damned thing--becoming the embodiment of the dream he fought hard for.

Expanding. The first were direct conflict/clash of identities. Shirou's (viewed as misogynistic but really it's just he's That Damned Japanese) idea that girls shouldn't be fighting at all, Arturia's experience and pride be damned, and Saber's irritation to outright hostility that takes Shirou's words and actions as an affront against her own abilities (along with a mix of falling for the guy).

The later two, there comes into play some gender-specific issues, as the torment of Lancelot & Gwenivere would no doubt be altered if Arturia were Arthur, instead. But that's still only internal conflict, as Gwen STILL would have faced the gallows for treason to the crown, and Lancelot STILL would have gone insane from not being able to defend her. And that's all a sidepocket that stems from Arturia's original intent to be the embodiment of justice for her people--throwing away heart and gender and all other personal ticks for the sake of said ideal.

A big difference bewteen Ayaka and Rin would probably take place in the sex scenes. Rather than Saber who "knows how to pleasure a man", Saver would do everything to make Ayaka comfortable, so we wouldn't be seeing any JACKHAMMERING. IIRC, one of the reason that servant able to stay in the world is because the master share their mana so they can take form in the world. Usually, a master have enough mana to share so the servant can fight properly. Of course if the source of mana is depleted, servant won't be able to stay in the world. That's why a servant that lost his master need to find a new master soon. If I'm not mistaken, the reason of Kariya losing in the 4th was is the prime example of this situation.
