    An anime folder and a manga folder.
    Inside the anime folder have a folder for Incomplete series, Completed series, then a folder for movies that also has an Incomplete and Completed folder.
    In the Completed folder are various folders with different genres as their names where I have completed series/movies archived.
    Also in case you cannot tell from the picture every series/movie has its own icon.
    Any hard copies I own are in alphabetical order on my shelf.

    I used to keep 3 folders, In Progress, Complete and OVA.

    In Progress was for shows that were currently running, Complete was for shows that were finished/I had all of, and OVA was for OVAs as well as shows I only had 1-2 episodes of for any given reason.

    But nowadays I just delete my animu when I'm done watching it so I don't really have any folders.

    My modest collection. I just toss everything for one series under one folder (ie, the three seasons of SnS, its ovas, and the movie are in the same folder, though in subfolders). If it doesn't belong in a series I just put it in a folder by itself in the main videos folder. Even 25 minute OVAs.

    Poor Tokyo Godfathers. Still haven't gotten around to making an icon for it yet.

    I have a main folder called Collection. Inside the main folder I have 3 folders labeled "Archive", "Movies" and "Ongoing". Inside the "Archive" folder I have 3 separate folders labeled "Backlog", "Watched" and "Rewatch". I stole this from some anon here and it has worked for me ever since.

    I use WebAOM with the tracking bullshit turned off to rename all of my files. I used to just use the "standard" but having the sub group first is fucking annoying on some under-subbed shows.

    Now things are named something like:

    I prefer making an icon out of the logo for the series with transparency. Some logos, especially for older series, are really hard to get and if I screencap them they require tons of work to clean.

    I have a hard drive for movies and a hard drive for series.

    My manga is split into shounen, seinen, shoujo, josei and oneshots. When I find time I'm going to merge the oneshots into their respective groups. Completed series are marked with a [c], [h] for hiatus and left blank if unfinished downloads/ongoing.
    Doujinshi has it's own folder, and is organized by series.

    There's a folder called unsorted which has all the movies, TV shows and anime/manga and after properly fixing the names, tags and make it XBMC compatible I move it to the proper folder.
