It was all a lie. Kaworu never loved Shinji. He was only using him in order to start third impact. The only reason he told Shinji that it was 'ok to kill him", was because he wanted Shinji to live with the guilt, with this, he would fulfill his quest and humanity would be punished for defying god.
He manipulated Shinji the whole time. Right before his death, Kaworu sees Rei (just like Rei I sees Kaworu as she is strangled by Ritsuko's mom). Remember how Misato couldn't see anything that was going on with Shinji/Kaworu, well this was the doings of Rei. Her AT Field crushed Kaworu's and stopped the computers/cams in order for them not to interfere.
Rei thought she has seen through all of Kaworu's manipulation and wanted him dead.

I remember reading something that explained EoE pretty well.
Shinji strangling Asuka at the end was him making sure that she was real (since awhile back they were still connected from the Rei shit).
Asuka saying whatever she said was supposed to be a reference to the episode where she was commenting on how disgusting it was to breathe the air that shinji & misato breathed, use the same bathwater, etc.
Everyone else being crosses was because they didn't fully understand themselves. Shinji and Asuka were the only ones who understood themselves hence why they were the only two not crosses.
In the end Shinji wanted others and Asuka wanted to be alone.

How I see it is that everybody turned into tang, becoming one, human instrumentality yada yada. Nobody is dead (except Gendo. This is how I interpret the ending:

NGE was all about a concept that there are two sides to a person, public concept and self concept, or how others see you and how you see yourself.
Most characters were very insecure about their self image and never let the true self out. Like how Asuka was a bitch but was different on the inside. People were afraid of what others would think about them. So there was a barrier between people's true selves and their public selves. And people would hide their true selves to prevent public scrutiny, people had an AT field to prevent the terror of their true selves from coming out, like how /a/ hides their powerlevel.

ANYWAY, instrumentality was all about tearing down our public image and showing everyone's true sides to each other by force and telling us all to deal with it. Everyone would kinda become one big self concept with no AT field to separate.

However, Rei and Kaworu propose how life is but most people don't realize. While people live separated in their own little worlds in real life, we can actually bridge the connections between self and public image and learn to love the real sides of everyone through LOVE. If you love someone, you will accept their true sides and true self.

With this realization, Shinji decides to stop instrumentality, with the hope of people coming back, accepting their true selves, and maybe start accepting other people for who they are.

Asuka finally comes back because she slowly learned to accept herself and others as well. However, Shinji himself doesn't accept Asuka and still sees her as a bitch, working off of their last fight in which he originally started to choke her. In that fight, they both hated and rejected each other.

Picking off from where they left off, Shinji starts to choke Asuka. This juxtapositions to Asuka, who now accepts herself and loves Shinji and accepts him and his differences and who he is. Hence the caress.
This caress shows Shinji how wrong and immature he still is. So he breaks down and cries.

Even after instrumentality and the end of the damn world and all that jazz, he still can't accept others for who they are and their differences nor can he accept himself.

My own thoughts RE: Shinji strangling Asuka on the beach.

This requires understanding the Rejection sequence. In the part where Shinji is asking Asuka to help him in Misato's kitchen, what is basically happening is he is playing out his own worst nightmare. The last thing in the world he wants is to be outright rejected by someone who has the power to hurt him. This is basically the gist of what happens in the sequence. Asuka just callously breaks and humiliates him. He begs her to let him get close but she won't have a second of it. The only way he knows how to handle the pain of rejection is to lash out violently.

Whether this vision was shown to him from the outside or if it came from his own fears, he uses this inner experience to justify his next decision (rejecting human contact). He is making the statement that human relationships are not worth the pain of rejection and humiliation. Thus instrumentality enters it's final phase.

However, he then learns that he can't really exist without others, because he needs them to establish his own identity. So he disengages instrumentality. Later, he sees Asuka has returned. In my mind he is still under the belief that Asuka hates him and is only there to hurt him further. He starts to strangle her because he is still unwilling to bare the pain of other people if it's only to reinforce his own limitations as a person. Then Asuka strokes his cheek and this stops him cold.

Asuka's gentle touch is not only an allusion to his mother, but also a line in the original series ending where Asuka says "Don't you realize it's all in your head?" Asuka challenges his idea that Asuka can only ever hate him, and this breaks his own idea about himself.

Asuka's comment of "How disgusting." simply illustrates that just because she reassures him it doesn't mean she has an obligation to be whatever he wants her to be. He still has to deal with the fact that she's herself, distinct from what he thinks of her as.

There's a shot that shows Shinji and Asuka's hands. They are somewhat close yet nowhere near touching. So close yet so far. Then Shinji strangling her is symbolizing the desire to lash out at others for causing personal pain. Asuka shows him an alternative. Even though Shinji is trying to kill her she reacts with a loving touch, which in the end is the more powerful gesture.

The twist at the end is despite the experiences Shinji had and despite him being the main character, it turns out that Asuka is the enlightened one. Of all people she comes to understand that love is not reactive, it requires active pursuit. Shinji didn't learn this, even in instrumentality. Even when Kawrou and Rei were flat out telling him what the movie was about he still counters that in the end he still might be betrayed, as though the world had an obligation to love and accept him. Things don't work that way. And Asuka teaches him this.

I see it more like him accepting life and himself; accepting everybody else is just part of the package, not much he can do about it. It's about embracing life in a way.
