Lance of longinus does not control them. it's more like a failsafe in case one fails to follow the plans. Such as when lilith showed up, and her lance was destroyed. Since two seeds can't coexist, adam's lance impaled adam just to be safe.

The plan was for an angel, adam, and lilith to fuse and form a god-like entity that could leave earth (third impact)

The original ending reminded me of the ending to Taxi Driver. It's unclear whether it's true and what it even is supposed to mean, BUT it seems to be there to end you on a high note. And I think it does. Shinji does seem to come to some kind of realization about himself and how to relate to people. It really left me feeling good, not confused. But the movie... uh... well that left me just annoyed.

EVAs aren't supposed to be able to move without somebody inside them, but NERV created 'dummy cores' which made the robots function without a person inside of them.As the dummy cores are 'clones' of sorts.
However, Unit 01 moves by itself in the first episode to protect Shinji, and I think when they're awakened their minds combine with the pilot's.
Although, I'm not sure anybody knows how or why EVAs work for sure.
