Well I don't think it's just any program. The tree was a super quantum-computer and the gods where programs being run in the system. I figured this from watching Noein and what was said in the anime. I think the god system was made like way in the past as some sort of way to make life sort of more far. In one of the episodes they talked about how people the make right choices get rewarded by the gods. And in the beginning of one of the episodes a guy gives money to poor orphans not out of the goodness of his heart but because he will get rewarded by the gods. I think it was some sort of system they made a long time ago so people that did the right things would have better lives via being more powerful and such. Eventually people just do stuff to get rewarded the system get courpt and people start to call the system the built gods since it effects there life.
That's my theory anyways.
