I don't think people aren't able to understand Eva, it's more that they understand the INCREDIBLY obvious character flaws, motivation, etc. presented ad nauseam and are looking for the actual story. Sad thing is, there is no actual story or large character development. Eva is a 24 episode and 2 slide-show series about a pathetic main character who never stops being pathetic (save a few points). Not to mention that while the characters are the focus, plot is still an important part of a story. Making some convoluted bullshit that is never or extremely subtly explained (read: one line in an otherwise useless dialogue) is not how you make characters the focus or make a good series in general.

The characters are supposed to be flawed, that's the point of the show.

There is an actual story, Shinji's journey and emotional conflict is the story. Hell even the SEELE/Angels subplot that everyone mistakes for the main plot is a story. SEELE wants to start third impact in order to "Evolve" mankind, Gendo wants to reunite with his wife again. Not that fucking complicated. If it was the main plot it would have been explained more but it's not, it's a sub plot.

There is lots of character development. Shinji slowly builds up his confidence during the first half of the series so it can be broken down during the second half so that he can finally come to terms with himself in the finale. Rei learns to understand her emotions and what her life means to her and who she actually cares about (Rei does really get the least character development but it's still there). Asuka's struggle with her self-esteem issues and her strive to be the best, which she fails miserably at, leading her in a constant downward spiral. That's character development. Just because they get worse instead of getting better doesn't mean it's not development.

Yes they are presented as much as the main plot but they're there more as a vehicle to move the story forward and force conflict on Shinji, rather than act as the main plot.

And that is kind of cool and all, but the big majestic themes of humanity and loneliness (The AT Field is a physical manifestation of humans' inability to understand one another, how cool is that) are integrated so well into the giant robot clashes, which also generally set the tone of the show: they're not laser shows or gunfights or even fistfights, they're brutal knock-down drag-out strangling struggles to the death.

But you can't have a dramatic finale without explaining at least why the events are happening as they are. The plot must remain coherent. That's a rule you can't violate without getting into seriously arthouse stuff.
