IMO, the show ended at the second season. The third season felt a lot like a cash-in to make an extra season because it was popular or something (I'm not sure how popular the anime was in Japan), especially the whole COURAGE thing. It was great the first few times, but after a while, it gets older than Spiral Power.

General Durahan's head finally gets Muu's Mystery Disk and then fuses with him (Mocchi lost, IIRC). Muu was obviously too powerful for him. He starts consuming the area around him but then the gang used their COURAGE (no fight at all) to wipe out Muu's darkness and then suddenly everything became fine. It was rushed so badly.

Personally, I think Monster Rancher 2's the best of the series. It had the most diverse selection of monsters (FUCK YEAH ZILLA, ARROWHEAD AND METALNER!), and it refined the first game's battle system a bit.
